Hi Matthew, I've started the Self-Alignment process couple of days ago, and it is extremely illuminating.
Still there is a basic "logistic" question that I'm somewhat confused about: When running through the questions of a certain day, - Do I need to ask every iteration of the question from a different space? - Do I need to write every answer on a separate piece of paper?

I would work on the principle of doing what is right for you. Therefore, if there is still information/knowledge coming from the space you are in, then it is fine to remain there. If you feel at some point that the space you are in has provided all it can at this moment then move on to a new space - be guided by your own awareness.
With respect to where you write the answers. Sometimes the answer belongs on the same paper or a piece already placed. Just note that the new papers offer new nodes to the network of information you are creating. The instruction is given as a guideline and as above, be guided by your intuition.
